"Your own" bacteria can absolutely be harmful to your own body; many of the bugs we "catch" are just our normal flora that have grown out of control or in the wrong proportion or have immigrated to the wrong tissue.
Think of it this way: If my bowel leaks, my entire body will go septic because the bacteria INSIDE my bowel are NOT supposed to mix with the tissue OUTSIDE of it.

This is completely true. That is why stomach wounds (gun shots or knifings) are so dangerous: they can let hazardous gunk from your bowel into your stomach and other "clean" organs, leading to sepsis and a painful death.
