Based on what I'm remembering, Clark doesn't find out in the show until after he regains his self from Kal-El.

Yeah. Presuming (it's a presumption) that the sequence of events in "Covenant" vaguely resembles that of the sequence of events in the thread, the Season 3 finale's denouementy cliffhangery spiral of doom had all that stuff happening at once. Lex' poisoning, Chloe's apparent death, Clark's departure, Martha's discovery of a Krypto-glyph burned in the field, and Lionel's... uh... haircut... appeared to occur contemporaneously.
