Dude, Kryptonians don't have powers on their own world. In ancient times they did, back when their sun was yellow. But now, it has cooled down to a red sun, thus it does not supercharge their cells anymore. But the Kryptonians that come to Earth are able to gain the powers of their ancestors because Earth's sun is younger and hotter. So if the Doomsday turned a normal Kryptonian man, without the influence of a yellow sun, into a nasty monster, how will it effect the solar-charged Superboy?

again....where does a powerless Kryptonian fit in? Superman didn't say it was something Kryptonian in origin...I could have sworn you suggested ANOTHER ancient alien culture created it accidentally

Okay, let me rephrase. Prior to the victims being effected by the Doomsday Virus, they had no super powers. Afterwards, they became horrible monsters. In Superboy's case, he's already got super powers and a solar charged body, which means you throw in the Doomsday powers on top of that, and he become a super monster.

Okay, I just reread your last post. Yeah, his powers are because he is Kryptonian, but no one on Krypton has had such powers since the early days of the race, because their sun is now red, and does not emit enough energy for the Kryptonian cells to absorb. That's why Superman, Supergirl, and Superboy all have similar powers, because their cells are able to absorb the power of the yellow sun. Though, in a few billion years, this sun will turn red as well, and then it will begin to expand and engulf the planets nearest it. Then it will either become a red supergiant or a blue supergiant, and from there, it will eventually become a white dwarf. It is theorized that, eventually, all suns become black dwarves, but since the universe is only about 13 billion years old, no star has been around long enough to reach the black dwarf state.

I tried to post earlier, and it stalled on me. What I tried to say was this.

There is a fifty fifty chance that either Superboy's immune system will protect him, or his hypermetabolic system will cause it to run its course in a matter of hours, instead of the usual incubation period of days or weeks

Perhaps, but for the sake of the game, it does infect him. The virus mutates his blood and his cells, as well as his mind, kind of like red kryptonite. The angrier he gets, the faster his heart beats, the more blood is pumped through it each second, and thus it accelerates the transformation, kind of like the Hulk in a way. And Superboy is PISSED that Nightwing yelled at him, so he is fuming and angry and at that very moment, HATES Nightwing. Then he transforms.

Ahhs... Hm.... Normally it's airborn, but because Superboy had the jar right near his face to peer into it, he ended up breathing in the entire virus. Because it then fused with his body, I'd say anyone who has his blood touch their own would be infected as well.
