Story tags - An art in itself?

I'll guess that you're asking if it's better for your story to feature rare tags that result in very few hits when searched, versus featuring popular tags and risk being buried by hundreds or thousands of positive matches.
I don't think there's a science to it. Logic suggests that maximum visibility will be the result of some mix of common and rare tags, assuming the rare tags are anything someone might be expected to search for.
In the end, the best balance of tags probably depends the content itself: is it broadly accessible or does it cater to a particular fetish or community? You know better than I can who your target audience is supposed to be. If it's a foot worshipping fetish piece, you'll probably be better off with five or six synonyms for feet in your tags. If it's a romance that happens to feature one or two scenes of toe-licking, one or two tags about it would probably be enough to draw in the special interest crowd.

Can there even be an answer to that? Being near the top of a list is about the only way to ensure they give it a gander. Whether it is a list of stories sorted by the tags, stories with ratings, or just the new list.
Good non-answer answer. It would seem there is no science to picking tags, but I don't think I'll be picking any unique tags that don't even show up on the list for the given category. That would seem non-productive.

I think you're probably right. I've been reading stories here for years, and I never even noticed the tags at the end of the story until recently. Once I reached the end of the story, I rated it, and was done.
