No, peeping toms do not deserve to be shot by sane fucking people.
People trying to climb int through your window however are at the very least home invaders if not attackers. By all means blow those fucks to the goddamn moon. I have no pity at all for home invaders.
PS: In a real emergency you're not gonna have time to calmly assemble your gun, which kinda negates the whole "this absolutely positively needed to be done" down to a you probably could have chucked a can of corn at him. . .and hoped he wasn't Vetteman. . .and had similar results in this particular case. Which again is not to negate if someone is in your house shoot first, ask questions later. Unless you're black. Then make sure they aren't the cops. Even then you might be fucked but as my dad would say "better judged by twelve than carried by six."
